According to this medical feature in Yahoo! there is no scientific proof that cracking your knuckles or the likes does harm to your body. The article also says that there is no known reason what causes the cracking noise. It speculates that the sound could be caused by "popped" air spaces in the bones or something like that. Hmmm....interesting.
That reminds me, apart from religiously cracking my knuckles every minute or so, my knees are cracking involuntarily. I'm starting to notice that my left knee has been quite painful lately. The cracking has been happening for more than a year now (the legacy of my kite-surfing days that just wasn't meant to be - got my left knee's cartilage ripped permanently), but the pain is something new.
